WA Police say the microlight aircraft was reported overdue from an aerodrome in Exmouth at about 4.30pm local time on Wednesday.
It was found south of Exmouth hours later after police launched an aerial search.
The male pilot and female passenger, whose bodies were recovered on Thursday morning, are yet to be identified.
"For now, the focus is on that identification process so that we can bring some closure, I suppose, to the families," Inspector Mark Tobiassen said in a video released by WA Police.
"And then it'll be about the coronial investigation.
"At this point, we don't know the cause, and we wouldn't speculate on the cause of the crash, but a full coronial investigation will occur through Exmouth police."
